From what I read at PYNQ community, it can start from copying one of the demo boards at PYNQ repo as your board folder, for example, Pynq-Z1 if the custom board using Zynq FPGA. Then upload the BSP file of the custom board into the board folder. The next file to be updated is Pyn-Z1.spec for this example. There were many blogs on this topic.
