I did quite a few blog posts on the SAMA5D3 while I was roadtesting it a few years ago, here's a post I created on how to connect to it from a host computer using Ubuntu, though it should be replicable with most other version of linux:

The Xplained series of boards are quite decent devices once you actually get into them, I think I scored it relatively low on the roadtest mainly because of how difficult they are to get into actually using them and the lack of straightforward documentation.

If you look through previous Roadtests of Atmel SAM Xplained boards, you will find all sorts of problems, lack of documentation, and other assorted nightmares. Good luck!
