Linux power users, feel free to jump in here and correct me. In theory, the support for the Xilinx SDK is the same under either Linux or Windows, but you will find Linux eliminates some annoying issues like a 260 character pathname limit (although this is more of an issue with Vivado). I tend to use the Windows version because I have a corporate Windows laptop. However, if you are planning to primarily develop Linux applications, then I think you will be happier using a Linux development platform as well.
