I'm expecting to use this circuit for my robot. But I'm supplying two PWM signals to Enable pin 1 and 2. I wanna know if adding these capacitors will affect the pwm signal which is essential for controlling motor speed.

Can you specify exactly which capacitors are you talking about ??
i'm referring to the 0.1uF capacitors. Can you tell me what kind of modifications i can do with this circuit
The 0.1's are on the motors, doesn't have anything to do with your PWM signals. It will make the motors respond slightly differently with them though.
I'd lose the caps on the motors, maybe add some flyback diodes in their place.

The 0.1 caps are to stop the electrical Hash that brushed motors generate.
Because of the low resistance and the motors inductance, they won't affect the performance.
Don't try to drive the PWM at too high a frequency as you'll turn the motor into an audio noise generator.
Generally you solder the 0.1 from the motor connection to the metal body, or you can simply add a single one between the two motor connections (at the motor).

I would increase the capacitor value on Pin 8 (from the battery) to 1000uF and add a 0.1uf across it as well.
