The blue LED, D2, only turns on once the Zynq PL (Programmable Logic) section has been configured. This would only occur under software program control while booting from QSPI or SD Card memory, or manually via JTAG. If you have set the boot mode jumpers, JT1 - JT2 - JT3 to the JTAG position (all 3 in the 1-2 position) this should not occur unless you are loading the PL from the JTAG interface. You could make sure that you have set the boot jumpers correctly or even just remove the JTAG adapter from the MicroZed J3 connector . If the blue LED still turns on then either there is a problem with the boot jumpers or the circuit that drives D2.
