Does any of the Zed/Microzed boards have a PCIe capable
daughter cards, I'm planning to connect PCIe NIC card
on board using a dauaghter card where PCIe could be a Soft IP.

The Zedboard and MicroZed do not have transceivers on them. The Mini-ITX:

has transceivers. You can also look at the ZC706 from Xilinx.
The Mini-ITX has a PCIe Slot.
The MMP requires you to purchase carrier boards so that you get a MMP that suits your needs, as shown on this page:

The MMP can be a PCIE device and has a LPC FMC port.
If you do want Ethernet with Zedboard or MicroZed, you can use an FMC style Ethernet card.

Keep in mind, the FMC on the MicroZed (with FMC Carrier Board)and Zedboard is LPC (Low Pin Count).

I guess FMC LPC connectors on zedboard and zc706/702 both were same, please clarify if there are not same?
Can you list down the possible modules which I able to connect on zedboard FMC.
I need below modules for PCIe, USB, NAND flash, NOR flash.

The ZedBoard and ZC702 FMC connectors are similar in that they are LPC implementations that support 68 single ended/34 pair I/O with no high speed I/O's. I would think that any FMC LPC board that works with the ZC702 would work mechanically and electrically with the ZedBoard. Supporting software drivers might vary.
The FMC connectors on the ZC706 are different. One is a HPC implementation with more signal pins and the other is an LPC implementation with a high speed transceiver as well that the ZedBoard does not have.
As there is no support for high speed transceivers I don't know of any PCIe FMC cards for the ZedBoard or the ZC702. As noted above Avnet does have boards that do support FMC cards with high speed transceivers.
The FMC card list on the Xilinx website, http://www.xilinx.com/products/boards_kits/fmc.htm , is a good place to start but in general any LPC FMC card that fits into the 68 single ended/34 pair I/O limit should work.
