I have this same problem. In version 4.16r2 the tree would remain
expanded after the control panel was closed and re-opened, but only
if a project was 'open' (marked with green dot). This is the
behaviour described in the previous post. In version 5.11.0 control
panel /always/ opens with the directory tree collapsed, whether a
project is open or not (if a project was open, it is still marked
with green dot, but not visible until the tree has been manually
expanded to this level).
If this behaviour is not configureable, then it is definitely either
a bug or a backwards step. It's getting quite annoying clicking

Each time, Eagle opens the tree to the open project.
I could not find a way to simulate what you are seeing.
Maybe its OS sensitive.
