Even though each section is connected to the rest of the circuit, it would be nice to disable and re-enable components for easier laying out and routing. What I ended up doing in the particular board I was working on, was make every schematic 'section' a different eagle file, and then import and route the other sections one by one.

maybe this is a solution.
Make a new layer in schematics and name it 'routed'. If you routed a block of your schematics, you put a frame (in this new layer) around this block. So you won't loose overview what's routed and what's not.
Don't you make the placement of componets on your board before you start routing?
I fear if you "comment out" a component ERC would be affected and this would not be good 
It might also be, that I didn't understand your problem right.
