Using Eagle 6.1. When I view the drill drawing layer, I have symbols that are re-used for different size holes. For example, I have a "phi" looking symbol that is used for both a .044" and .059" hole. What's up with that? Thanks.

Hi Rickford,
Keep in mind that if you have to rerun the drill-legend ULP you must
first delete all of the contents of the drill layers other wise things
won't gel properly.
Try deleting all of the contents of the drill drawing layers and then
re-run the drillegend-stack.ulp.
Additionally I recommend you update to V6.2 as soon as possible, V6.1
had a couple of rather serious bugs that could ruin your day.

The worst one I recall was a library bug that would overwrite the names
of your symbols in a library when you would copy from another library.
That one has already been corrected.

The group-delete doesn't work for me. Also, I've tried deleting the drills layer as a whole, but it tells me "Layer '44 Drills' is not empty."

No, don't delete the Drills layer, all of your plated through holes are
on it.
Let's try this again. I thought that you had made a drill drawing using
one of the various Drill-legend ULPs and that it was the issue. If
you're just looking at the regular symbols on the drill layer, then do
the following.
Go Options-> Set -> Drill -> Set.EAGLE will now extract the various
drill sizes from your drawing and assign them symbols.
