I'm a bit rusty on Eagle.... I'm using Olimex to make my boards...
What I want to do is have a stack of two boards connected by a pair of
connectors. Can both boards be in one sch/brd, or must the project hold two
sch/brd pairs?

I would design two separate schematics/boards in Eagle.

with "merging.zip" (available in ulp download area), you can merge two
designs (sch+brd) in a new one.
