In the linux version of EAGLE 5, what does running "eagle --setup"
actually accomplish? It seems like the installer already unpacks
everything to the right location. I remember in version 4 it had to
install a license key.

The '--setup' switch is only used when eagle is called from the
self extracting installer. That's what triggers the "Setup" dialog.

Right, but what is the purpose? Is it necessary if the unpacked files
are copied to a location I can later access by a normal user?

The --setup switch makes eagle run the Setup dialog, which copies
the files to the desired locations and creates registry entries
for uninstalling under Windows.
If you simply unzip the self extractor and copy the files to
wherever you like, you can just ignore this whole Setup thing.
It isn't necessary for eagle's operation.
