I cannot do certain operations because the board is longer than 100mm. But I cannot make it smaller because that is one of the operations I cannot do.

If the board is only 5mm larger than the restriction then you should be
able to reduce it.
The way the size limitation manifests itself is that you cannot land a
part's pads/smd beyond that area. So with some planning you can pick up
a part and move and drop it into the permitted area. So long as the pads
are within the area, the rest of the components outline
and traces going to the pads can be beyond 100mm
