MDK Development on a rooted phone?

Is it permissible to work on MDK development on a rooted phone? Will all moto mods work on a rooted phone or might that prevent some mods (either available now or in the future) from being able to function properly?

Not aware of any, typically the internal engineers are using rooted phones. That said, there's no need for a rooted for for Moto Mod development; I personally use a normal commercial device for my development.

Only rooting technically wouldn't change nothing in the usability. But if you change your rom for something based on AOSP, it would probably result in hardware recognisement issues.
