Basically I am going to build a game system inside a Sega Game Gear case. Would I be able to utilize the GPIO for the buttons? Maybe use small mircoswitches under the existing buttons that could somehow be interpreted as key presses via the GPIO?

Yes, GPIO inputs should work fine. You'll probably find everything you need at the RasPi Wiki, starting here: http://elinux.org/RPi_Low-level_peripherals.
Be very careful with GPIO pins because they're directly connected to the SoC and can easily damage it. In fact, the first thing you should do is to strip a short piece of insulation off a wire and push it over the +5V pin so you don't accidentally short it to one of the other GPIO pins. The RasPi Wiki has more detailed warnings.
