I have the same Q. But from the other e14Threads, I believe the connection to the mSATA is through one of the USB2.0 ports. Not the GPIO pins. And the RTC on the Pi-desktop should be transparent to the RPi & Pi-desktop. If I had to GUESS, I would say all GPIO pins are available
