I'm trying to use it manually to test and set up, I can't seem to get the y axis to respond or the extruder motor and the x axis is acting up as well, only z is working as designed. Can anyone help?

Try to set "Reset on Connect" to disabled in the Printer Settings and then reset the board. Basically the Printrboards cant be reset over USB. Worst case you might have to re-flash the firmware but of course this should be last resort.
