Can anyone help me with final tweets of repetier?

Printer is printing better now but still has some spikes that need cleaning off of the surface, and it seems to be building a raft now that I have to remove, I use windows 7 and am not sur how the raft came into the equation, I use the new slis3r also. Can anyone help me with final tweeks of repetier? I'm almost scared to change anything unless someone knows the cause with experience, I can add pics later.

Surface artifacts are typically caused by over extruding of material.  Did you by chance calibrate the extruder?  Basically mark a known length on the filament and extrude that length of material.  It should match.  It could also be your retraction setting.  As far as rafts that is an option within Slic3r.
