Hello Jagan,
If I understand you are saying that your MicroZed boots and runs as expected with the Boot Jumpers set to QSPI mode (JP3 set to 2-3 and JP2 and JP1 set to 1-2). And that when you set JP3 to 1-2 (SD Card boot mode) that it does not boot?
When you say that it does not even power up do you mean that just the blue 'Done LED', D2, does not light up or that the green 'Power Good' LED, D5, does not light up either?
Do you have a microSD card that is formatted as FAT32 with a bootable image installed? If you are not sure about your boot image you can download one of the known good MicroZed boot images from here:

JP3 set to 2-3 and JP2, JP1 set 1-2 => QSPI boot mode work fine
JP3,JP2 set to 2-3 and JP1 set 1-2 => SD bootmode and when I plug USB on J2 none of the LED powered.
Hello Jagan,
So you are stating that the green power good LED, D5, turns on when the boot jumpers are set to QSPI mode, but not when they are set to SD Card mode? That would be very unusual as the boot jumper setting should not change how the board powers up.
The only other thing I can think of , other than an odd hardware fault, is that perhaps the MicroZed is not getting enough power from the microUSB connection. If you are connecting the MicroZed to a passive USB hub, or a USB connection that cannot supply enough power to the board that might cause an unusual result. You might try connecting the MicroZed directly to another USB port that will supply enough power.

Don't know either why should same USB cable from vendor powered qspi, but not with SD and even I tried JTAG bootmode same it is not getting powered. What should I do?
I have seen strange behaviour when a MicroZed is not supplied sufficent power via the USB connection. If you have not tried a different USB port please do that. I would also try a different USB cable. It might be worth tring to power the MicroZed with a 'power only' usb connection (like a cell phone charger) to rule out the issue.
The only other explaination I can think of is a really odd hardware fault. You could also do a visual inspection of your board and make sure there is not something causing a short on the board related to the boot jumper area.
