Communicate with PL from LINUX on PS

When I try to program the FPGA with the hardware session in Vivado 2013, in the beginning the "diligent" logo will be on and the done light will be on. In this state I can access a serial connection to the board through tera term. As soon as I program it however, the "diligent" logo disapears and I cannot open a serial connection. All I want to do is program the board and then use the linux on the arm processor to read the values for each of the IO, why does programming the PL reset or disable the PS. Thanks a ton to whoever answers this, I'm at a loss.

Forgive me if this seems obvious but you do include in your PL all the necessary logic to run the PS side of the house right?

Basically the bitstream that is loaded from the SD card has stuff in the PL to support the PS side of the chip, if you don't include that stuff then Linux will be unable to boot and you will see the symptoms you report.

I've been looking at adding addional IP to the PL side and it looks like the flow is you go through the system builder and add in all the modules needed for Linux, and *then* you go in and add any additional modules you want to add. Then you program that complete chunk of stuff.

The PS can be run independently of the PL. However, the build that ships with the ZedBoard has intertwined the two (OLED and HDMI are both on the PL, but controlled from the PS). If you want to change what is in the PL, you have to be careful with what the PS is doing. You might be better off going with a simpler version of Linux on the PS side. You can take a look at the Intro and Linux trainings here on zedboard.org to see examples of the PS running independent of the PL, and then how to add IP and applications in the PL that interact with the PS.

I have tried setting up microblaze if that's what you mean to support the PS with the PL, is there any documentation you can recommend to this effect?  Ideally I would love to run the Linux that is on the SD card and load a bit file that only changes how the PL responds.  I mainly just want to use linux to moniter the state of the IO and switches LEDs etc while the FPGA is doing whatever is specified by the Bit file.  It seems like you should be able to run them completely independently because it is possible to load a bit file from linux (I know this from the documentation only, I haven't tried it yet) and if that were the case then using linux to load certain bit files would cause linux to crash which seems counter intuitive.  Thanks a ton for the quick response, sorry it took me so long to reply.
