I have a script that sets up most of the layer colors and layer presets
(right click on layers icon). I can run the script and it makes things look
as I wanted. Save the drawing and then re-open it and some of the settings
for the layer presets (which layers are on for a particular view) are reset.
Did I miss something to set? Is there something that overrides the script
settings when a board re-loads?

At least that's the way it's documented. 
If you don't want such global overrides, simply don't put them into
eagle.scr.

P.S. My eagle.scr contains nothing of that kind, instead I use a
"defaults.scr" (once) when creating a new board from a schematic.

I run a script (included in my original post) on some of the old boards (in
hopes) to change some of the display parameters. As previously written,
running the script makes the board appear the way I wanted. Saving (or save
all) and then re-opening the design will open the board as last saved but
when I use my layer presets (right click on layers) they are the old ones.
I went in on one of the open designs and edited the layer presets then save
all. Now when I re-load the design, the presets are as I wanted them.
Checking Eaglerc.usr, the values are now as I intended. Would appear that
the Display=... command when executed from a script does not get saved to
the eaglerc file.
When the design is re-loaded, the eaglerc overrides any other settings.
Problem solved for now. Just curious about what operations will update
eaglerc.
