But how do I copy a schematic while keeping the layout structure in tact.

with "merging.zip", you can do it (but with some operation).
it's in the ulp download area.

would you explain a little more your question?
Are you for instance trying to re-arrange the sheet order in you
schematic, or are you trying to do a design re-use (where you copy the
schematic, and layout at the same time)?
why feel you concerned with my ultimate objective?
