On running the DRC on a manually routed board I get overlap errors on all
signal connections to through hole and SMD pads. The signal layers look
good to me, do I have a configuration error ? - Ron

How did you lay out the tracks? With WIRE?
Did you draw SIGNALs before ROUTEing? The correct way is to
draw signals first and the use the ROUTE command. If you use
the WIRE command EAGLE won't connect the WIRE with the SMD.
So they have different names and DRC will complain about.
If you are not sure, send me the board file, so i can check it.
