How did you lay out the tracks? With WIRE?
Did you draw SIGNALs before ROUTEing? The correct way is to
draw signals first and the use the ROUTE command. If you use
the WIRE command EAGLE won't connect the WIRE with the SMD.
So they have different names and DRC will complain about.
If you are not sure, send me the board file, so i can check it.

Yes, I used Wire to route the board. My question now is with the exception
of failing DRC will there be any difference in the board design than if I
used the correct method using the SIGNAL command ? It would be a big job to
reroute the entire board.

If the layout looks correct it is not a real problem. The
wire is on the pad and so the copper connection is okay.
But of course you ought to be very careful not to overlook
relevant errors.
