is there a way to build sub circuits in Eagle?
I know about the duplicating script, but this would just create the
parts. Is there a way to group them together permanently to treat them
as one single part.

Here is what I think could work:
Let's say your circuit is something that you have a well known layout for,
something that you can hand route without too much difficulty. Then it is a
simple matter of creating this layout and drawing the pads and parts
outlines as a single package, defining a schematic symbol that's just a
black box with inputs and outputs, and connecting it all together as a
device. Then you would have a "device" that would actually be made up of
several smaller parts, permanently linked as an object that can be moved,
rotated, mirrored, and so on.
I've never tried this before, but I would think it could easily be
accomplished and that it could work.

True, but should we design a new component in library for every group we
consider to copy-paste?
What if I would like to change position of a component in that group?! Shall
I modify the library?! all instances of that group will be updated to the
new configuration. It's not ok.

How do you expect this "copy-paste" operation to work with
back-annotation?

Only if explicitly issue the command to update the project from the
libraries. It is not automatically done just because something
changes in a library.

Just to kill your ideea:
What if you use in a schematic/board two (or more) instances of that
macro-component; And you want to modify only one of them?!!! How do you
do-it?!
(solution is simple: create a new component in library, that is 99% like
first one)

Read the repeated hints about consistant copying SCH/BRD. It will cost you
sweet and tears to do, but it is doable. Then you have copied instance of the
piece of board, but the reference to the original board part it lost.
