So an update from working on this, it seems that the software does not scale with the windows UI, or at least the icons do not. The system is running windows 8. Does any one know what registry settings that would control the icon size ? as those should be able to be adjusted manually.

You can change the size of icons and text in Windows (both 7 and 8). I have just tried this on my monitor and it increases the size of the text in the top menu bar in Eagle but it doesn't seem to alter the Eagle icons themselves. (I use Windows 7 64bit.)
To change the size of text and icons in Windows 7 right click on the desktop and select screen resolution and choose the option "Make text and other items larger or smaller".
Under Windows 8 you should find a few more options under the Display menu of the Control Panel but I suspect it will be the same - i.e. I think Eagle needs to change its icons or you need to set a lower resolution for the screen (i.e. something less than its native resolution) but the latter is not a very satisfactory solution.
