Hi,
EAGLE version 6 does no longer support inverted supply layers, as it was in the previous versions. Now you simply have to use a polygon in the inner layer, for example, for a ground plane. For creating Gerber data you have to output the inner layer + Pads + Vias into one Gerber file. It is the same as if you would export Top or Bottom side.
The CAM Processor does not (and it is not necessary to) export Gerber data inverted.
If you want to have an inverted output for example in Postscript format, let's say for a photo plotter, then you could use the PS_INVERTED device.....

Do you mean the same toplayer output is not it?
If you create Gerber data, let's say for a 4 layer board, you need for example
Top + Pads+ Vias for the top side
Layer2 + Pads + Vias for 1st inner layer (if you used layer 2 for it)
Layer15 + Pads + Vias for 2nd inner layer (layer15 here)
Bottom + pads + vias for the bottom side
and so on........
Each layer combination result in a separate gerber file.
