Hi,
first thing you have to do is to run a ERC. Does it report consistency? If not, check the differences and try to make board and schematic consistent again. Only then Forward/Back annotation will work.

I will try that later tonight when I am at home
I ran the ERC and corrected all of the errors and then opened the board and ran ERC again.
I get a message box stating "Board and schematic are not consistent! No Foward/backannotation will be performed!"
After clicking the OK button, a list of parts not found in the schematic or on the board appear in the list
with a clear all or processed button. (I actually changed a few parts too which expalins why some were not found on the schematic...)
Do I now have to manually add these parts that I added to the schematic to the board layout?

Hi,
yes you have to either add the missing components in the board or delete them in the schematic. Depending on what is less effort. You have to make board and schematic consistent. After that back and forward annotation will work again.

In deleting certain parts, I am left with several messages (for different parts) that state:
Different connections on J3-A pin2 and Pad 2 (none /N $50)
I can see a part on my schematic and the corresponding part on my board layout but I am not sure
how to resolve these errors. I have deleted all of the traces going to these parts.
How do I resolve these errors?

Hi japper,
there seem to be different situations at pins and referring pads. The message tells me that there is a net with name N$50 assigned to pad 2 (in the layout) of J3. In the schematic the referring pin is pin2 and there seems to be no net connected.
Please check the layout with SHOW N$50. Is this net highlighted? Did you display all signal layers before you deleted the signals in the board?
