I have installed arduino ide on denbian pi and followed the drogon.net instructions but I still get a sh can't access tty on power up and the whole thing stops there.

One possibility is that your power supply and/or micro USB cable can't handle the additional load you get with Gertduino attached. I don't know how much current Gertduino uses. Here's the RasPi Troubleshooting Wiki scrolled to the part about debugging power problems.
the actual error is
sh : can't access tty : job control turned off

its unlikely to be a power issue , the same setup runs fine with a chipkit_pi on board.
fixed
Atmega48 reset pin (re) and she boots. I uploaded blink to the gertduino successfully and the rpi will now boot without the atAtmega48 reset
