reading Ultrazed-EV carrier card it says that the card only supports 3G-SDI. But the transceiver used for SDI is a GTH that support up to 16Gb/s. So why the card doesn't support 12G SDI?

I'm a bit late answering this, so you might have figured this out by now. Anyway, Whenever you encounter this kind of issue, remember that you have to look at the bottleneck in the path.
You're right the GTH should be capable of the required datarate. However, on the carrier board schematics (http://zedboard.org/sites/default/files/documentations/PRJ-US3CAR-1-01-02-Schematic-Prints.pdf ) if you look at Page 7, you can see the two Microchip devices used in the path as Transmit & receive equializers. Now, if you open those up, you will see that they only go up to 3Gbps.
For example, on the receive side, you have this this:

On the product page, you can see it mentions "270Mbps to 3Gbps Video Downlink ". So there you have it; you have a bottleneck on this IC at 3Gbps.
If you really want to go higher, you will need to design your own carrier card.
