Xilinx, Intel (Altera), Lattice and Microsemi (Actel) all have FPGA design suites that work on either Windows or Linux.
Some eval boards are intended to run Linux.
What kind of FPGA work do you want to do ?
The price of eval boards ranges from about £10 to >>£10k

The only restriction I've seen is building PetaLinux for Xilinx parts which requires Linux - although a VM will do the job. I'd go for whatever OS you feel more comfortable with.

You need to define your project in a bit more detail for me to make a good recommendation of FPGA.
A block diagram would help.
It's also helpful to know if you have any experience with FPGA development and if it is a commercial, academic or home project.
If you are staring out I would advise you to avoid FPGAs with embedded processors (soft or hard) running Linux or any other operating system because you will very little about FPGA and a lot about the OS.
There are very cheap dev boards for all the major FPGA types and manufacturers.
